The benefits of the Chancery do not appear to have much to do with economics.  As noted, the benefits for claiming sov for economic reasons (by building structures) appear to be nonexistent.

The Chancery allows one to efficiently claim large swathes of sov for political reasons, such as marking territory.  So far there is not a compelling in-game reason to do this, as territorial issues tend to be worked out through diplomacy (talking).

It is possible that in the future there will be compelling reasons to lay claim to large amounts of territory through sovereignty.  The devs have hinted at such possibilities.

You get the discount no matter when you build. But in my oppinion the Estate is waste of resources no matter how much sov you have.

I've tried to build the Chancery, and it requires a serious upkeep. At 20th level it costs 449 food/h, 800 wood/h, 3,200 clay/h, and 1,600 stone/h. This provides 40% discount to L1 sov claims, which I guess translates to all sov. There are two questions:
1). How many sov squares do you need to justify the Chancery? Making the taxes higher to compensate for the upkeep will provide extra money. I don't know the math though.
2). Do I have to build Chancery prior to claiming sov to get the effect, or I will get a discount even if I build Chancery after that?
