I have heard that this is a problem, but no one seems to know what to do about it, or at the least, I haven't found that person yet. 
I captured a town with my alt (Mirayam) that has/had extensive sovereignty claims. I was notified that I lost at least some of that sov when the city was defeated. I confess I didn't read the message in its entirety, I was excited, what can I say :)... so when I looked at the sov page, it was missing some buildings but not all. Looking at production of cattle (its showing that I have 92% livestock bonus) it shows no bonus on production. I am also not paying for any sov on the taxes page. However, it still shows on the sov page that all these buildings are there, in the world map all the sov claims are showing blue, as if they are still active. I went ahead and sent an army to one of them, it is allowing me to claim level 4 sov ( it was level 3) there, but will it be level 4 after all? And how do I get rid of all the defunct sov claims? 
I captured this town yesterday, any ideas as to what I can do about it? 
I didn't file a petition because I don't want the devs to have to deal with a duplicate, I can't imagine that this hasn't been mentioned before, so here I am.  Also, is there a place we can view previously filed and dealt with petitions?

This is a known bug and you need to file a petition to have your sov resolved.  Based on my experience this is not considered to be high priority and well take at least a couple of weeks to resolve.

Or you can claim sov and then cancel it.  You can't see other people's petitions, but you can view your own resolved petitions as long as you type a title for the petition when you file it.
