WHen I upgrade my soverignity plot to level two, does the upkeep cost increase as well, or does it stay the same?

upkeep is multiplied by sovereignty level. So even starting to claim level 2 doubles your sov costs.

kk. Also, I'm confused as how to build buildings on the plots. Are they already built once you claim it, or do you do it manually. If so, how? I can't find an option.

You have to build the building manually after you have completed the research for the individual building you want, but the update with the building research hasnt been released yet
