Is the +Attack or +Defense commander bonus applied to only troops in his division, or all troops in the army? 

If it is all troops in the army, to they +Attck/Defense bonuses stack with eachother? 

What I am really asking is it beneficial to have more than 1 Commander in an army?

+attack/defense for commander bonus like sword mastery does not apply to troops.  It only applies to the commander.

+attack/defense for unit bonus applies only to troops in the commander's division.

Yes it is beneficial for training purposes.  More commander heroism, less troop loss.

This is for sure how it works on offense.

On defense I have heard people claim differently. Some say defensive division bonuses work across divisions. It doesn't make sense to me, but I haven't done any research on defense, so who am I to claim otherwise...

Use your alt.  put troops in various divisions under commanders of the same type and level except with different division defense skills, attack them with your main and see which ones have the best defense ratios, or if there is no difference.
