I had 2 armies from the same city reinforcing my friends city, I wanted 1 of them to return but the messenger sends both armies back. I would like to be able to specify which army the messenger goes to if more than one army is at same location.

i'm pretty sure something like this is already planned. When the messenger was released didn't they say that in the future they'd not only be able to recall armies but actually send more specific messages like tell an occupying army to attack another location, re-inforce  another city etc?

Correct.  There are future plans for the messenger.
