I believe roads will come into play for this regard.  Since roads can have a toll, and is generally these tolls can presumably be reduced for alliance/confed/nap members, it will esentially function as you describe.

Travel on your own roads will be free.
Travel on allied roads will be free or marginal.
Travel on neutral roads will be more expensive.

I suspect there might be a way of telling your caravan to minimize costs and travel off-road, even though the duration will take longer (which will be like it is now, off-road, although the 'straight line' flying will be gone, you'll have to navigate around hills and forests with pathfinding algorithms to determine 'quickest' way)

As we all know most of us end up sending res from one village to the next and we do want to help alliance members out or Even a new player that needs a hand at the start, but the slow speed can be a huge burden at times to do all three.
With the  appropriate research the speeds could be as follows
 
Between player cities could be 200 %
Between alliance members 175 %
 and the rest stays at 100%
