Ok I'm confused, the storehouse states the max number of each type of resource held, however the Vault lists all the types and quotes a number. Is that number for each type or in total?

So if my storehouse holds 1647 of each type but my vault is only 2500 does that mean some of my goods aren't protected? If so which ones?

Storehouse and Vault numbers are per resource.  The vault has two numbers to differentiate between basic resources (Wood, Clay, Iron, Stone, Gold) protection and advanced (books, cows, horses, spears, swords, armor, etc).

I'd certainly recommend having a Vault in place when you come out of new player protection, yes.

As to how far you build it up - well the early few upgrades aren't expensive and give a fairly hefty increase in the amount of resources protected. So, generally speaking "yes" would be my answer.  If thieves / raiders don't get away with anything then they usually lose interest very quickly.
