The clock jumps back about 45 seconds when I click from town-to-town.

This isn't really a big issue, except when coming up to the time for me to claim my daily reward.

If I click to the next town, the time jumps back prior to when my reward is available and the Daily Bonus link does not show up on The Herald page.

Within 0-3 seconds the time then rolls forward again.

I have not run into a circumstance where it changed harvester arrival times; but also haven't lately timed their arrival within seconds of another harvester departing - so maybe it would be an issue if I went back to that "rapid efficiency". :-)

About clocks, it seems that Illy server time is running slower and slower.

It is now nearly two minutes late.

System clock running slow is usually a bad omen about the health of mother boards and processors.
You should perhaps ask IIlly hosting providers about a hardware checkup or update.
