if an alliance is requiring a certain percentage of taxes from the members...
- who receives them?
- what they are used for?

They go to the capital of the player who gets designated as alliance treasurer, and are used for whatever the alliance or its leaders want (presuming the treasurer cooperates).  There are no special options for spending alliance funds.  Simply use them as an individual would use personal funds: purchase goods, support standing armies, etc.

I do believe however that they are held separate from the treasurer's personal capital funds and inaccessible to the game unless explicitly withdrawn by the treasurer.

Do alliance taxes lower your production (like regular taxes) or are they a portion of your income somehow?

The Alliance Tax Rate is applied to your 7 day positive gold production on a Per City basis.  Each 7 day "anniversary" of your joining the alliance, tax collectors arrive at each of your cities and returns the alliance taxes to the alliance capital.

The alliance taxes are essential invisible to you.   They are accumulated over the course of the week as your cities earn gold, and are "invisibly set aside" as accumulated.  You do NOT see a subtraction of gold at any time, including when the tax collectors arrive.

An alliance tax rate of 2% or less is insignificant to a player, but over time for a populous alliance can accumulate a nice alliance treasury.
